Current state of research and teaching activities

  • 人類学的研究として、日本列島の基層人類集団の直系の子孫と考えられている縄文時代人の遺伝的特徴およびその地域差に関する研究、および北海道の先住民族であるアイヌの成立に関する遺伝的研究を一貫して行っている。また、法医学的研究として、陳旧・微量・変性試料における正確な遺伝子解析法の開発、並びに死体現象の正確で詳細な記録に基づいた死後経過時間推定法の開発に取り組んでいる。教育では、学生に将来臨床医として死体を診た時の対応について理解してもらうよう務めており、そのために死亡診断書、死体検案書作成実習を行っている。

    本科研費では、2021年度は5ヵ年計画の4年目にあたるが、昨年に引き続いて、新型コロナウィルス感染症の蔓延によって活動が著しく制限されることになった。そのため基本的には新規の分析用サンプルの収集には力を入れず、昨年度までに収集したサンプルの分析を中心に研究を進めることにした。ただし、昨年度に発掘が終了していた北海道伊達市の有珠モシリ貝塚から出土した縄文晩期の集団埋葬人骨については、新規にサンプリングを行い、DNAの抽出とミトコンドリアDNAの解析までを進めた。また、幾つかの遺跡から追加のサンプリングを行った。
    これまでの解析で、次世代シークエンサを用いてミトコンドリアDNAの全配列を決定しているサンプルから、コンタミの影響が少なく核ゲノムの解析が可能と判断した個体についての核ゲノム解析を進めた。特に熊本大学医学部が所蔵する縄文から弥生、古墳時代にかけての複数の人骨の解析では、すでに核ゲノムデータの取得を完了しており、同一地域における集団の遺伝的な変遷を追究できるだけのデータを揃えることができている。その他にも、鳥取県と岡山県の合計9箇所の古墳から出土した人骨の核ゲノム解析も行っており、集団の特徴とともに同一墳墓に埋葬された複数個体間の血縁関係の解明も目指している。また、沖縄の貝塚時代人骨や鹿児島女子短大が所蔵する南九州の古代人骨のゲノムも解析し、南西諸島における集団の形成を古代ゲノムデータで解明する準備を整えた。更に本年度は、縄文時代の合葬の実体を解明するために、科博所蔵の岩手県蝦島貝塚出土の縄文人骨についての解析も開始した。そのほかにも、これまでミトコンドリアDNAの解析を進めていた全国の遺跡から出土した古人骨について、更に核ゲノムの解析を行っている。本年度においても、韓国のサンプルも含め、核ゲノムデータが揃ったものに関しては、逐次報告を行った。

    The goal of current study was to determine whether cyclooxygenase (COX) is useful as a molecular marker for endogenous and extrinsic brain injury differential diagnosis. Here, we elucidated the molecular dynamics of COX1 and 2, which are involved in inflammation and anti-inflammation of the central nervous system in the damaged brain after trauma. In the brain after trauma, COX1 was predominantly in degenerative neurons, while COX2 was expressed in neurons and macrophages. In addition, COX expression patterns reflect the pathological characteristics of various brain diseases, suggesting that COX may be useful as a molecular marker for endogenous and exogenous brain injury differential diagnosis.

    The goal of current study was to elucidate the mitochondrial vital response with brain ischemia, and to develop a novel forensic brain function biomarker using its vital response. Here, we examined the relationship between mitochondrial function and morphology using the brain ischemia model neurons. Under ischemic conditions, cell respiratory and mitochondrial activities significantly decreased in comparison with normoxic conditions. With their decrease in cellular functions, mitochondria were altered to simple filamentous and granular patterns from its complex fibrous structures. In addition, mitochondrial morphological changes were also retained in fixative specimens as a vital reaction. These results indicated that mitochondrial morphology would be a useful forensic biomarker of brain ischemia.

    Mitochondrial genome analysis of Neolithic Early to Middle Jomon people were conducted, and the complete sequences were determined from several Jomon individuals. Those mitochondrial haplogroups were classified into M7a and N9b, which are characteristic to Jomon people, and genetic continuity from initial to final Jomon period was confirmed. We also identified new sub-haplogruop M7a3 from Hokkaido Jomon. Though it has been difficult to detect genetic substructure of Jomon people, the new sub-haplogroup implies the genetic substructure among Jomon people from Hokkaido to Okinawa region. We chose well-preserved samples to sequence their nuclear genome, and ~10% of the genome were newly determined.

    Through repeated excavations at Shitsukari-Abe cave in Aomori Prefecture, we were able to obtain many Pleistocene mammal fossils that were originated from the prey of Paleolithic human hunters. Most of them were rabbits' teeth, and morphological analysis indicated a strong possibility they came from Japanese hares (Lepus brachyurus). Other fossils unearthed in recesses of the cave were identified as teeth of brown bears (Ursus arctos) and moose (Alces alces) [both extinct in this region]. The growth rings of the roots of these teeth were examined using micro-CT. The results of this analysis indicated the brown bear canine tooth were from a bear that had died in the autumn of its second year. This research also produced a rich body of evidence on both of the following topics: The Pleistocene fauna in the northern tip of Honshu, just to the south of the zoographical boundary known as the Blakiston Line and the hunting activities of the Paleolithic humans who lived in the same region.

    The goal of the current study was to investigate whether vital reaction of organelles considers as innovating forensic diagnosis, and to assess its potential as a novel biomarker; the 3-dimensional image (3DI) visualized the mitochondrial morphology via a the high-resolution fluorescent microscopy. To identify whether there was a causal relationship between brain damage and mitochondrial construction, we studied the fluctuation of mitochondrial morphology in the rat cerebral cortex after traumatic brain injury (TBI). In TBI damaged brain, the mitochondrial morphology was changed in comparison with control groups. In vitro model of cell death, the mitochondrial dynamics are associated with the process of cell death, suggesting that the mitochondrial structure was retained in the postmortem cells as a vital reaction. These results demonstrated that the 3DI analysis an effective manner to develop the novel forensic diagnosis that regards as a vital reaction of mitochondrial morphology.

    In this study, we analyzed the neuropathological changes in cerebrovascular diseases and focused on the biomarker dynamics in order to understand a proper cause of death. Under ischemic conditions, we observed retrograde neurodegeneration, dendritic atrophy, and somatic swelling. Neuronal viability and respiration activity were significantly decreased in a dependent manner. These observations indicate that hypoxic conditions such as in ischemia, exacerbates the brain activity and the organelle function, especially in the mitochondria in which the morphology changed in the altered fixative conditions. These results demonstrate that observing the mitochondrial morphological changes in relation to the cause of death (e.g., sub- and acute death) would be a useful forensic diagnosis biomarker.

    Although methods for sequencing library preparation from double-stranded DNA are well established, those from single-stranded DNA (ssDNA) have not been well studied. Further, the existing methods have limitations in efficiency and yield. Therefore, we developed a highly efficient procedure for sequencing library preparation from ssDNA. In this method, the first adaptor tagging of ssDNA is performed using terminal deoxyribonucleotidyl transferase (TdT)-assisted adenylate connector-mediated ssDNA (TACS) ligation, which we reported recently. After complementary strand synthesis using the adaptor-tagged ssDNA, second adaptor tagging via Vaccinia virus topoisomerase I (VTopoI or TOPO)-based adaptor ligation is performed. With additional steps for degradation, repression, and removal of the adaptor dimer, the proposed TACS-TOPO scheme realizes adaptor dimer-free sequencing library preparation from ssDNA samples of 24 pg. The TACS-TOPO scheme was successfully applied to cell-free DNA analysis with amplification-free library preparation from 50 µL of human serum. A modified TACS-TOPO scheme was also applied to DNA extracted from ancient human bones, bringing two to eight times more library yields than those using a conventional library preparation protocol. The procedures for preparing VTopoI and its complex with a double-stranded oligonucleotide adaptor are also described. Overall, the proposed TACS-TOPO scheme can facilitate practical and sensitive sequencing analysis of ssDNA.

    We report three cases of Waterhouse-Friderichsen syndrome (WFS) that were confirmed during forensic autopsies. Case 1 involved a man in his 50s post-splenectomy. Bacteriological examination revealed Streptococcus pneumoniae (S. pneumonia). The patient was considered to have died of asphyxiation after aspirating vomit. Case 2 involved a man in his 40s. Bacteriological examination again revealed S. pneumoniae. Histopathological examination showed hypoplasia of the spleen. This patient was considered to have died of multiple-organ failure due to sepsis, disseminated intravascular coagulation, and WFS. Case 3 involved a post-splenectomy woman in her 60s with a history of systemic lupus erythematosus. Bacteriological examination revealed Streptococcus oralis. This patient was considered to have died of multiple-organ failure due to sepsis, disseminated intravascular coagulation, and WFS. These three cases were included among forensic autopsies conducted in the last 5 years. WFS has been considered a rare disease, but may be more frequent than previously assumed. If a mildly ill patient displays a sudden change in status and dies within a short period of time, we consider it necessary to perform not only bacteriological examinations, but also histopathological examination of the spleen during autopsy.

    In human identification methods that target short tandem repeats (STRs), massively parallel sequencing (MPS) technology has made it possible to genotype at the level of the specific sequence itself. This allows for the detection of repeat unit variants and single nucleotide polymorphisms (SNPs) adjacent to the STRs. Using the GlobalFiler™ NGS STR Panel v2, Ion S5, and Converge software, this study constructed a Japanese database of 31 autosomal STRs (auSTRs) and two sex markers from 322 individuals. After excluding some sequence errors and stutters, a total of 31 novel alleles were identified. Additionally, using the allele frequencies of 31 auSTR loci, the match probabilities for the length-based and sequence-based data were calculated to be 1.433 × 10-34 and 9.163 × 10-38, respectively. These values are at least nine orders of magnitude higher than that obtained from 21 auSTR loci in the Japanese population using the conventional capillary electrophoresis method. The database generated in this study is expected to be implemented in forensic practice and used to solve difficult casework.

    We present a case of fatal poisoning by 4-F-methcathinone (4-FMC; also called flephedrone), 4-methoxy-α-pyrrolidinopentiophenone (4-MeO-α-PVP), 4-fluoro-α-pyrrolidinopentiophenone (4-F-α-PVP), and α-pyrrolidinohepatanophenone (PV8). In this study, we compared the mass spectra of 4-FMC, 4-MeO-α-PVP, 4-F-α-PVP, PV8, and α-pyrrolidinohexanophenone between LC-ESI-LIT-MS and GC-EI-MS analyses. Subsequently, we applied LC-ESI-LIT-MS for detection and quantification analyses of 4-FMC, 4-MeO-α-PVP, 4-F-α-PVP, and PV8 in human authentic whole blood samples. More specific mass spectra for the target compounds were obtained with the LC-ESI-LIT-MS qualitative analyses than with the GC-EI-MS analyses, indicating that LC-ESI-LIT-MS was more suitable for the qualitative analysis of cathinones. The LC-ESI-LIT-MS validation data showed moderately good linearity and reproducibility for the compounds in the quantitative analyses at the range of 1-500 ng/mL. The detection limits of four cathinones ranged from 0.1 to 1 ng/mL. The concentrations of 4-FMC, 4-MeO-α-PVP, 4-F-α-PVP, and PV8 in heart whole blood samples were 365, 449, 145, and 218 ng/mL, respectively. Those of the 4 cathinones in femoral vein whole blood samples were 397, 383, 127, and 167 ng/mL, respectively. We can then assume that the cause of death was acute poisoning by a combination of 4-FMC, 4-MeO-α-PVP, 4-F-α-PVP, and PV8. In this article, we present a detailed LC-ESI-LIT-MS procedure for detection and quantification analyses of 4-FMC, 4-MeO-α-PVP, 4-F-α-PVP, and PV8 in authentic human whole blood samples.

    We examined fragmentary human skeletal remains from Escalon Cave near Surigao City, northeastern Mindanao, the Philippines, with respect to the morphology of bones and teeth, radiocarbon dating, and mitochondrial DNA (mtDNA) haplogroup. These remains contained parts of the left temporal bone, the right humerus, the right femur, the upper right first and second premolars, and the first molar. They are presumed to belong to an early-middle adult male, whom we named the Escalon Man. Using the femur sample, we estimated the14C date of the individual at 2692 ± 39 years BP (uncalibrated). His stature, estimated from the maximum femur length, was about 170 cm—this makes him much taller than the Aeta and the Mamanwa, who are indigenous negrito hunter-gatherers of the Philippines. The femur is sturdy and shows well-developed muscle markings. Numerous narrow grooves on the humerus were found in close proximity to each other, but we could not prove whether these are artificial cut marks made by humans with sharp-edged tools or scratches from some non-human entity. The mesiodistal crown diameters of the molar and premolars are large and resemble those of native Oceanians. Analysis of mtDNA haplogroup was carried out using a DNA sample extracted from a molar. A next-generation sequencer was used to determine the nucleotide sequences of the mtDNA genome. The results indicated that the Escalon Man belongs to the haplogroup E1a1a, which is known to be the marker of Austronesian-speaking agriculturist populations that originated in Taiwan and spread southwards through the Philippines to the Western Pacific, since about 4000 BP. Thus, the Escalon Man was likely a member of the late Neolithic or early Metal Age agriculturist peoples who settled in northeastern Mindanao and who may be the ancestors of the territory’s present-day occupants, such as the Manobo.

    Spastic paraplegia type 4 (SPG4) is caused by mutations of the SPAST gene and is the most common form of autosomal-dominantly inherited pure hereditary spastic paraplegia (HSP). We herein report a Japanese patient with SPG4 with a confirmed de novo mutation of SPAST. On exome sequencing and Sanger sequencing, we identified the heterozygous missense mutation p.R460L in the SPAST gene. This mutation was absent in the parents, and the paternity and maternity of the parents were both confirmed. The patient showed a pure SPG4 phenotype with an infantile onset. This study may expand the clinical and genetic findings for SPG4.

    © 2019 The Anthropological Society of Nippon. Recent studies have revealed that the Jomon people are considerably genetically different from any other population, including modern-day Japanese. This gives rise to an intriguing question: when after the Jomon era did this drastic change of genetic features occur? The Shomyoji shell midden site in Kanagawa, Japan can provide some clues to address this question. The skeletons buried at this site include some that are more recent than the Jomon-era skeletons with whom they are almost contiguous-ly buried. We tested the genetic continuity of the Shomyoji shell midden people by analyzing mitochondrial DNA (mtDNA). Our results show that the mtDNA haplogroups of the Kofun and Heian skeletons vastly differ from those of the Jomon skeletons. This finding implies that the genetic conversion of the Japanese people may have occurred during or before the Kofun era, at least at the Shomyoji site. To confirm this hypothesis, nuclear genome analysis of the Shomyoji people is considered promising.

    PURPOSE: Mepirapim is a new synthetic cannabinoid. We previously reported that the concentrations of unchanged mepirapim in whole blood and urine were much higher than those of other synthetic cannabinoids. To determine the postmortem distribution of mepirapim and acetyl fentanyl in the deceased individual, we established a standard addition method for detailed analysis by liquid chromatography-mass spectrometry (LC-MS) for quantification of these drugs. METHODS: The LC-MS method was fully validated for linearity, extraction recovery, matrix effect and repeatability. RESULTS: Good linearities, extraction recoveries, matrix effects and repeatabilities were shown for both target compounds in all specimens. The concentrations of mepirapim and acetyl fentanyl in three body fluid specimens and 12 solid tissue specimens were measured. For mepirapim, the highest concentrations were found in the liver and kidney, and the concentrations in the blood and urine specimens were one order of magnitude lower than the high concentrations in the solid tissues except the psoas major muscle. For acetyl fentanyl, the highest concentrations were found in the myocardium, spleen and kidney, and the concentrations in the body fluid specimens were also one order of magnitude lower than the highest concentrations in the solid tissues. There were concentration differences of mepirapim and acetyl fentanyl among the regions of the brain. CONCLUSIONS: The concentration of unchanged mepirapim in urine was much higher than those of other synthetic cannabinoids; the higher dosage, urinary excretion, metabolisms and/or pharmacokinetics of mepirapim may be quite different from those of other synthetic cannabinoids.

    The Austronesian language is spread from Madagascar in the west, Island Southeast Asia (ISEA) in the east (e.g. the Philippines and Indonesian archipelagoes) and throughout the Pacific, as far east as Easter Island. While it seems clear that the remote ancestors of Austronesian speakers originated in Southern China, and migrated to Taiwan with the development of rice farming by c. 5500 BP and onto the northern Philippines by c. 4000 BP (the Austronesian Dispersal Hypothesis or ADH), we know very little about the origins and emergence of Austronesian speakers in the Indonesian Archipelago. Using a combination of cranial morphometric and ancient mtDNA analyses on a new dataset from Gua Hairmau, that spans the pre-Neolithic through to Metal Period (5712-5591cal BP to 1864-1719 cal BP), we rigorously test the validity of the ADH in ISEA. A morphometric analysis of 23 adult male crania, using 16 of Martin's standard measurements, was carried out with results compared to an East and Southeast Asian dataset of 30 sample populations spanning the Late Pleistocene through to Metal Period, in addition to 39 modern samples from East and Southeast Asia, near Oceania and Australia. Further, 20 samples were analyzed for ancient mtDNA and assigned to identified haplogroups. We demonstrate that the archaeological human remains from Gua Harimau cave, Sumatra, Indonesia provide clear evidence for at least two (cranio-morphometrically defined) and perhaps even three (in the context of the ancient mtDNA results) distinct populations from two separate time periods. The results of these analyses provide substantive support for the ADH model in explaining the origins and population history of ISEA peoples.

    Purpose: We encountered a curious case in which two male subjects self-administered mepirapim plus acetyl fentanyl by different routes, i.e., intravenously and by inhalation. We have thus established a detailed procedure for quantification of mepirapim and acetyl fentanyl in whole blood and urine specimens using gas chromatography (GC)–tandem mass spectrometry (MS/MS). Methods: The GC–MS/MS method was validated for linearity, extraction recovery, accuracy, and precision. Liquid chromatography–MS/MS was also used for identification of the target compounds. Results: Good linearity and reproducibility were achieved in the range of 20–1000 ng/g for both target compounds in both matrices. The concentrations of mepirapim in heart whole blood, femoral vein whole blood, and urine of the deceased individual with administration by intravenous injection were 593, 567, and 527 ng/g, respectively
    those of acetyl fentanyl were 155, 125, and 126 ng/g, respectively. The mepirapim and acetyl fentanyl concentrations in the urine specimen of the surviving individual who had administered them by inhalation were 4900 and 570 ng/g, respectively. Conclusions: To our knowledge, with the exception of a brief mention of a mepirapim concentration in a serum sample in emergency medicine, there are no reported data on the identification and quantification of mepirapim in biological samples. Mepirapim is a new synthetic cannabinoid. The concentration profiles of unchanged mepirapim in whole blood and urine were quite different and unique. A detailed clarification of such uniqueness is under way in our laboratory.

    Objectives: The Ainu, the indigenous people living on the northernmost island of Japan, Hokkaido, have long been a focus of anthropological interest because of their cultural, linguistic, and physical identity. A major problem with genetic studies on the Ainu is that the previously published data stemmed almost exclusively from only 51 modern-day individuals living in Biratori Town, central Hokkaido. To clarify the actual genetic characteristics of the Ainu, individuals who are less influenced by mainland Japanese, who started large-scale immigration into Hokkaido about 150 years ago, should be examined. Moreover, the samples should be collected from all over Hokkaido. Materials and methods: Mitochondrial DNA haplogroups of 94 Ainu individuals from the Edo era were successfully determined by analyzing haplogroup-defining polymorphisms in the hypervariable and coding regions. Thereafter, their frequencies were compared to those of other populations. Results: Our findings indicate that the Ainu still retain the matrilineage of the Hokkaido Jomon people. However, the Siberian influence on this population is far greater than previously recognized. Moreover, the influence of mainland Japanese is evident, especially in the southwestern part of Hokkaido that is adjacent to Honshu, the main island of Japan. Discussion: Our results suggest that the Ainu were formed from the Hokkaido Jomon people, but subsequently underwent considerable admixture with adjacent populations. The present study strongly recommends revision of the widely accepted dual-structure model for the population history of the Japanese, in which the Ainu are assumed to be the direct descendants of the Jomon people.

    An archaeological site that has three cemeteries was found in northeastern part of Japan. A total of 45 human skeletons were excavated from the site and dated to about early 18th to mid-19th centuries based on the archaeological evidences. In the previous study, three skeletons were excluded from the results because the partial mtDNA sequences of these samples were identical to those of the two researchers who were in charge of skeletal reconstruction. In this study, the whole mtDNA sequences of these three skeletons and the two researchers were amplified by the Precision ID mtDNA Whole Genome Panel kit, followed by the massively parallel sequencing using the Ion PGM™ System (Thermo Fisher Scientific). The three skeleton samples had the same whole mtDNA sequences with 38 mutations as compared to the rCRS, being assigned to haplogroup D4a1c. These results suggested that the three skeletons might belong to the same maternal line. Meanwhile, the two researchers were typed as “D4a1*” and “D4a1b”. Although analyses of the hyper variable regions I–III and the conventional partial sequencing of mtDNA could not discriminate skeletons from the researchers, the mtDNA whole genome sequencing made it possible. Thus the whole mtDNA sequencing using the Ion PGM system is highly effective to shed light on the matrilineal relationship of the ancient human skeletons.

    <p>To investigate the genetic changes in the indigenous population of northern Kyushu Island from the early Jomon to Yayoi periods, mitochondrial DNA from nine human skeletal remains excavated from the Iwashita Cave and Shimo-motoyama rock shelter sites located in Sasebo city was examined using the amplified product length polymorphism (APLP) method and next-generation sequencing analyses. Although mitochondrial DNA could be extracted from two samples, we could not determine the genetic characteristics of the population in this area and their changes from the Jomon to Yayoi periods accurately. However, the average sequencing depths for these samples were 178.73 and 61.02, which indicates the validity of the DNA capture methods used in this study. The individuals who were successfully analyzed belonged to the northwestern Kyushu Yayoi population, which is thought to be a descendant of the Jomon people. Therefore, the current data are expected to be used to speculate the characteristics of the mitochondrial DNA of the Kyushu Jomon population. However, mitochondrial haplogroups were assigned as M7a and D4a1 by APLP analysis, and based on the whole mitochondrial DNA genome sequencing data, the ancestral types were found to be M7a1a4 and D4a1. Haplogroup M7a has been detected at several Jomon sites in Honshu and Hokkaido and is thought to be a typical Jomon haplogroup. On the other hand, the existence of haplogroup D4a, considered to be derived from immigrant Yayoi population at the site suggested that the segregation of the indigenous Jomon people and immigrants in this region was not clear.</p>

    Sex determination is important in archeology and anthropology for the study of past societies, cultures, and human activities. Sex determination is also one of the most important components of individual identification in criminal investigations. We developed a new method of sex determination by detecting a single-nucleotide polymorphism in the amelogenin gene using amplified product-length polymorphisms in combination with sex-determining region Y analysis. We particularly focused on the most common types of postmortem DNA damage in ancient and forensic samples: fragmentation and nucleotide modification resulting from deamination. Amplicon size was designed to be less than 60 bp to make the method more useful for analyzing degraded DNA samples. All DNA samples collected from eight Japanese individuals (four male, four female) were evaluated correctly using our method. The detection limit for accurate sex determination was determined to be 20 pg of DNA. We compared our new method with commercial short tandem repeat analysis kits using DNA samples artificially fragmented by ultraviolet irradiation. Our novel method was the most robust for highly fragmented DNA samples. To deal with allelic dropout resulting from deamination, we adopted "bidirectional analysis," which analyzed samples from both sense and antisense strands. This new method was applied to 14 Jomon individuals (3500-year-old bone samples) whose sex had been identified morphologically. We could correctly identify the sex of 11 out of 14 individuals. These results show that our method is reliable for the sex determination of highly degenerated samples.

    Mitochondrial DNA (mtDNA) serves as a powerful tool for exploring matrilineal phylogeo-graphic ancestry, as well as for analyzing highly degraded samples, because of its polymorphic nature and high copy numbers per cell. The recent advent of complete mitochondrial genome sequencing has led to improved techniques for phylogenetic analyses based on mtDNA, and many multiplex genotyping methods have been developed for the hierarchical analysis of phylogenetically important mutations. However, few high-resolution multiplex genotyping systems for analyzing East-Asian mtDNA can be applied to extremely degraded samples. Here, we present a multiplex system for analyzing mitochondrial single nucleotide polymorphisms (mtSNPs), which relies on a novel amplified product-length polymorphisms (APLP) method that uses inosine-flapped primers and is specifically designed for the detailed haplogrouping of extremely degraded East-Asian mtDNAs. We used fourteen 6-plex polymerase chain reactions (PCRs) and subsequent electrophoresis to examine 81 haplogroup-defining SNPs and 3 insertion/deletion sites, and we were able to securely assign the studied mtDNAs to relevant haplogroups. Our system requires only 1x10(-13) g (100 fg) of crude DNA to obtain a full profile. Owing to its small amplicon size (&lt; 110 bp), this new APLP system was successfully applied to extremely degraded samples for which direct sequencing of hypervariable segments using mini-primer sets was unsuccessful, and proved to be more robust than conventional APLP analysis. Thus, our new APLP system is effective for retrieving reliable data from extremely degraded East-Asian mtDNAs.

    Polymerase chain reaction-amplified product length polymorphism (PCR-APLP) is one of the most convenient and reliable methods for single nucleotide polymorphism (SNP) analysis. This method is based on PCR, but uses allele-specific primers containing SNP sites at the 3'-terminus of each primer. To use this method at least two allele-specific primers and one "counter-primer", which serves as a common forward or reverse primer of the allele-specific primers, are required. The allele-specific primers have SNP sites at the 30-terminus, and another primer should have a few non-complementary flaps at the 5'-terminus to detect SNPs by determining the difference of amplicon length by PCR and subsequent electrophoresis. A major disadvantage of the addition of a non-complementary flap is the non-specific annealing of the primer with non-complementary flaps. However, a design principle for avoiding this undesired annealing has not been fully established, therefore, it is often difficult to design effective APLP primers. Here, we report allele-specific primers with an inosine chain at the 5'-terminus for PCR-APLP analysis. This unique design improves the competitiveness of allele-specific primers and the reliability of SNP analysis when using the PCR-APLP method.

    Mitochondrial DNA (mtDNA) is widely used for DNA analysis of highly degraded samples because of its polymorphic nature and high number of copies in a cell. However, as endogenous mtDNA in deteriorated samples is scarce and highly fragmented, it is not easy to obtain reliable data. In the current study, we report the risks of direct sequencing mtDNA in highly degraded material, and suggest a strategy to ensure the quality of sequencing data. It was observed that direct sequencing data of the hypervariable segment (HVS) I by using primer sets that generate an amplicon of 407 bp (long-primer sets) was different from results obtained by using newly designed primer sets that produce an amplicon of 120-139 bp (mini-primer sets). The data aligned with the results of mini-primer sets analysis in an amplicon length-dependent manner; the shorter the amplicon, the more evident the endogenous sequence became. Coding region analysis using multiplex amplified product-length polymorphisms revealed the incongruence of single nucleotide polymorphisms between the coding region and HVS 1 caused by contamination with exogenous mtDNA. Although the sequencing data obtained using long-primer sets turned out to be erroneous, it was unambiguous and reproducible. These findings suggest that PCR primers that produce amplicons shorter than those currently recognized should be used for mtDNA analysis in highly degraded samples. Haplogroup motif analysis of the coding region and HVS should also be performed to improve the reliability of forensic mtDNA data. (C) 2013 Elsevier Ireland Ltd. All rights reserved.

    Obtaining genetic information about early humans is indispensable to our understanding of the demographic history of mankind. In the present study, we performed a detailed mitochondrial DNA (mtDNA) analysis of a skeleton of the initial Jomon era unearthed from the Yugura cave site in Nagano, Japan, which was dated to 7920-7795 calBP by direct C-14 dating. mtDNA of the Yugura skeleton was designated to haplogroup D4b2, which is widely observed in present-day East Asians, including the Japanese, but is absent in Hokkaido Jomon people. This finding indicates that the basal population of Japan was heterogeneous with respect to their mtDNA lineage. This is the first report on the genotype of the people from the initial phase of the Jomon period.

    To clarify the colonizing process of East/Northeast Asia as well as the peopling of the Americas, identifying the genetic characteristics of Paleolithic Siberians is indispensable. However, no genetic information on the Paleolithic Siberians has hitherto been reported. In the present study, we analyzed ancient DNA recovered from Jomon skeletons excavated from the northernmost island of Japan, Hokkaido, which was connected with southern Siberia in the Paleolithic period. Both the control and coding regions of their mitochondrial DNA (mtDNA) were analyzed in detail, and we confidently assigned 54 mtDNAs to relevant haplogroups. Haplogroups N9b, D4h2, G1b, and M7a were observed in these individuals, with N9b being the predominant one. The fact that all these haplogroups, except M7a, were observed with relatively high frequencies in the southeastern Siberians, but were absent in southeastern Asian populations, implies that most of the Hokkaido Jomon people were direct descendants of Paleolithic Siberians. The coalescence time of N9b (ca. 22,000 years) was before or during the last glacial maximum, implying that the initial trigger for the Jomon migration in Hokkaido was increased glaciations during this period. Interestingly, Hokkaido Jomons lack specific haplogroups that are prevailing in present-day native Siberians, implying that diffusion of these haplogroups in Siberia might have been after the beginning of the Jomon era, about 15,000 years before present.

    Ancient DNA recovered from 16 Jomon skeletons excavated from Funadomari site, Hokkaido, Japan was analyzed to elucidate the genealogy of the early settlers of the Japanese archipelago. Both the control and coding regions of their mitochondrial DNA were analyzed in detail, and we could securely assign 14 mtDNAs to relevant haplogroups. Haplogroups D1a, M7a, and N9b were observed in these individuals, and N9b was by far the most predominant. The fact that haplogroups N9b and M7a were observed in Hokkaido Jomons bore out the hypothesis that these haplogroups are the (pre-) Jomon contribution to the modern Japanese mtDNA pool. Moreover, the fact that Hokkaido Jomons shared haplogroup D1 with Native Americans validates the hypothesized genetic affinity of the Jomon people to Native Americans, providing direct evidence for the genetic relationships between these populations. However, probably due to the small sample size or close consanguinity among the members of the site, the frequencies of the haplogroups in Funadomari skeletons were quite different from any modern populations, including Hokkaido Ainu, who have been regarded as the direct descendant of the Hokkaido Jomon people. It appears that the genetic study of ancient populations in northern part of Japan brings important information to the understanding of human migration in northeast Asia and America.

    Ancient DNA recovered from 57 individuals excavated by Hiram Bingham at the rural communities of Paucarcancha, Patallacta, and Huata near the famed Inca royal estate and ritual site of Machu Picchu was analyzed by polymerase chain reaction, and the results were compared with ancient and modern DNA from various Central Andean areas to test their hypothesized indigenous highland origins. The control and coding regions of the mitochondrial DNA (mtDNA) of 35 individuals in this group were sequenced, and the haplogroups of each individual were determined. The frequency data for the haplogroups of these samples show clear proximity to those of modern Quechua and Aymara populations in the Peruvian and Bolivian highlands, and contrast with those of pre-Hispanic individuals of the north coast of Peru that we defined previously. Our study suggests a strong genetic affinity between sampled late pre-Hispanic individuals and modern Andean highlanders. A previous analysis of the Machu Picchu osteological collection suggests that the residents there were a mixed group of natives from various coastal and highland regions relocated by the Inca state for varied purposes. Overall, our study indicates that the sampled individuals from Paucarcancha and Patallacta were indigenous highlanders who provided supportive roles for nearby Machu Picchu. © 2006 Wiley-Liss, Inc.

    Kinship analysis was performed on a Jomon double burial from the Usu-Moshiri site in Hokkaido; Japan, using odontometric data in conjunction with mitochondrial DNA data. Q-mode correlations with respect to tooth crown measurements indicated a low similarity between the two adult female skeletons found from this burial. Moreover, mitochondrial DNA analysis revealed that these individuals were not maternal relatives. Consequently, judging from both morphological and genetic evidence. these skeletons are more likely to have been unrelated rather than consanguineous. This is the first report that provides anthropological evidence for a lack of kinship of skeletons discovered from a Jomon double burial.
